How long should I stay on St John?

If you plan to visit St. Thomas and St. John, I recommend spending one week in the US Virgin Islands. With 7 days, you have 2 days for travel time plus 5 days on the islands, which is plenty of time to visit the beaches, go snorkeling or take a boat cruise, and do a little hiking.

It also provides enough buffer to explore the quieter "Coral Bay" side of the island and hike the Reef Bay Trail to see historic sugar mill ruins and petroglyphs. Staying for at least 5 days ensures you aren't rushed by the ferry logistics from St. Thomas and can truly sink into "island time," enjoying sunset dinners in Cruz Bay and morning snorkels before the midday crowds arrive via the safari taxis.

St John would be my choice, but St Thomas has nice beaches too. I like St John because it is a quiet and more natural island, St Thomas is a busier and more developed island. One advantage that St Thomas has over St John is the ability to stay directly on a beach at affordable rates.
