Definitely can ride the monorail whenever you would like as long as it's open and running. One recommendation I would give is to check the time for Epcot Forever. You can time it right to take the Epcot monorail from the transportation and ticket center and go over Epcot and by the lagoon during the show.
The monorail however does NOT shut during lightning so the closure would have been unrelated and coincidental. The monorail does stop running during lightning storms.
